Any child rodents should be 'left alone' until they are weaned. You should have made sure their round up was clean and would stay as clean as possible since they were born. If this is a 'surprise' litter, and the cage needs cleaning, simply put it into a room where the odor won't bother anyone and leave the babies alone for at least 3 weeks, up to 4 weeks.
Answers:    wait till all are have one of here eyes open then you can clean the container.

It would be just the thing to leave them alone until their eyes are open and they are weaned. The momma will eat them whether you handle them. If you have a possible way of blocking sour the tank where they are with momma you could conceivably clean half of it, just be certain you don't come in contact with the babies at all.
I would just leave them alone for about the first 3 weeks or so. If you touch them, mom might not nurture them anymore.
